For flash photos with my Nikon D90 I alternate between using speedlights in "Commander" mode or using Speedotron studio flashes triggered with a Pocket Wizard on the camera. Three weeks ago the Commander mode worked fine. Then I did Pocket Wizard shoot. Now the Commander mode doesn't work. (The speedlight works on the hot shoe, but not in remote mode.) Is it likely the Pocket Wizard has fried some of my D90's electronics? Any experience out there?

It sounds like coincidence. I don't know what voltage pocket wizard presents to the camera offhand, but the limit on most Nikon cameras is something like 250v as I recall.
I've used a pocket wizard on my D300 with no known ill effects.
