Is there any reason that it wouldn't be recommended to mount negatives in slide mounts? Here's why I ask, I have a large quantity of slide mounts and it would be easier for me to use my DSLR to "scan" my negatives with my slide duplicator.

I do that, I use the Gepe glassless slides both for bw negs in the enlarger and C41 color negs in the 35mm slide copier. The re-usable slides have an accurate stainless border which clamps the film flat, and make it easier to handle the negs too.
It is probably not so good for volume work though.
I was looking at doing same for my medium format negs, but the frame size is a little smaller than the 6x9 and 6x7 negs here

Well it would be harder to scan or print them full frame. It would also be harder to print them in an enlarger if you want to use a glass negative carrier (unless you use glass slide mounts).

I personally don't. I print full frame and mounts may crop my neg.

Thank you for all the replies. I forgot to mention that i plan to do this with 35mm. What puzzles me is that Mainecoonmaniac mentioned that it crops the frame. Is this true also with E6 slide film too? I don't want to do this for all my film anyway. This is so i can get by til my darkrooom is setup and then i'll print and scan the print if neccessary.

It slightly crops E6 slides too, I just framed looser on my Nikon F series and lived with it with my camera which have less than 100% coverage viewfinders

The Gepe GESM 7011 glassless slide mounts here measure 24.1 by 35.1 mm with vernier calipers, and I can see the exposure edges clear all around on negs from Ricoh and Pentax 35mm slrs

Ooops Edit that, the shiny stainless got me. The negs from those cameras measure about 25.3 by 36.2 so yes there is about 0.5mm crop all around.

Film window sizes may vary (I measured slightly larger wide-distances at two SLRs at hand). Furthermore the exposed area depends on the exit-angle of the lens.
