I was planning to use my X-Pro1 tomorrow, so I checked it today and discovered the battery was dead (camera wouldn't power on). Recharged the battery and then discovered all my settings were gone.

Worse, if settings are preserved by an internal battery (while the main battery is in the charger), then if the internal battery is dead you'll lose your settings every time you remove the main battery to charge it.

Is there an internal battery?

Silly me: I thought the settings would be saved by non-volatile memory - not by an internal battery that requires you to ship your camera to Fuji every five years.

Any chance that I just need to "recharge" this internal battery by keeping the main battery topped up?

On page 18 of http://www.fujifilm.com/support/digital_cameras/manuals/pdf/index/x/fujifilm_xpro1_manual_en.pdf there is a note that states "f the battery is removed for an extended period, the camera clock will be reset and the language-selection dialog will be displayed when the camera is turned on."
This suggest no internal battery and no mention of one is made in the specifications. This suggest there is a capacitor circuit that charges when a charged battery is installed and will keep the basic clock, language, and similar functions operational for at least a few hours while the battery charges or a few days if the main battery is removed for storage. The manual also states there is no internal memory in the camera.
 
Yes, I believe you're correct. I saw that in my manual before, but somehow convinced myself it had an internal lithium battery.

I tested the camera while leaving the battery out for 15 minutes and nothing was lost. For the future, I'll simply have one battery in the camera and a second battery fully charged so that I can swap the two in a few seconds.

That's what I do. One problem I've found with the X-Pro1 is third party batteries swell, making them difficult to remove. I have four such batteries from two different manufacturers in the junk pile. My suspicion is the Fuji battery charger permits excess current, but I'm no electrician. Others have also had X-Pro1 battery swelling issues.
 
I wonder what Fuji means by "extended period of time".

Probably longer than 4 or 5 hours - the time required for a full recharge. I had the battery out for recharging for one hour the other day and did not lose my settings. Prior to this whole episode, the camera probably sat for a few weeks with little or no battery power.

I have a third party spare battery for my D700 and thankfully have had no problems.
