I mostly use my 90mm with my Shen Hao 4x5. This means removing the bellows and replacing with the bag bellows to get tilt. Then doing the reverse when you are done.

Is it ok to fold the camera up with the bag bellows in place? Or will I damage the bag bellows if I leave it in place folded up long term?

Will the camera actually close with the bag bellows installed? Try it carefully. Don't force it. There's your answer.
I say this only because, with my (Vermont) Zone VI 4x5, there is no way you're closing the camera with the bag bellows installed.
 
Yes, the Shen-hao does fold and close without pinching. Maybe I need to make discretion the better part of valour and not do it.
 
..it’s possible to fold a Chamonix 45 with the bag bellows installed - and it’s quite similar to your camera. The bellows just needs to be tucked in carefully. In fact i leave the bag bellows in place most of the time.
 
My 5x4 cameras are all monorails so don't fold up, but I'd be inclined to detach the bag bellows from one standard to reduce strain. I wouldn't think it necessary to remove them completely.
