I get the impression that when you use PDN method, you're printing your digital negatives with color inks instead of black, is that correct?

That is technically correct, but picking the correct color is only one component of the PDN system. You could choose to print with composite black and still use some of the other compoents of PDN. Mark Nelson himself has made some very nice pt/pd prints with the Epson R1800 printing in composite black.
