Nikon Coolscan LS-4000 Mirror Cleaning Issue: (Before and After)

I cleaned the mirror of an LS-4000 with 99% isopropyl alcohol, and now highlights are blown out. What can be the issue? If I place the mirror the other way up, it should duplicate the image, like I did the first time but now it seems fine with the exeption of the highlights... (I cleaned both sides of the mirror.)

Well, no, it’s not just highlights. The entire image has more exposure (as this is obviously a negative film, that means that film is getting less light at scanning which would track with less light bouncing arround with clean mirror).

You obviously have a problem in scanning software. Perform a calibration routine manually if your software doesn’t do it automatically.
