For those of you that work with wet plate negatives, is there any kind of problem with newton rings after exposing through clear glass portions of the neg?

It should not be a problem. Newton's rings are formed when a film negative is pressed against a smooth piece of glass, and since all you are doing is projecting through the glass plate there is nothing to create the problem...
