I have kind of an odd workflow with Silverfast. I scan the entire area of the negative holder to a single "iHDR" scan. Then I use their Silverfast HDR tool to extract the individual exposures, invert them, apply iSRD, and everything else. I find this dramatically speeds up the process for me...
I don't have any EF lenses/bodies, I'm trying to limit my collection to FD for 35mm format shooting, I can barely justify splurging on even just one system ;)

Just picked up an FD 50mm f/1.2 L from Blue Moon here in Portland. Compared to my 1.4 the build quality is far superior, aperture ring is more precise, focus is a bit lighter but has none of the backlash that my 1.4 suffers from. I'm only half way...

For transparencies, the scanner is designed to focus on a spot above the glass, the holders actually have adjustable feet to help dial this in. Also there's the possibility of newton rings when the film is flat against glass. But trying it out for yourself before buying holders won't cost you...
