I think (could well be wrong) that the holes are caused by smaller harder stones erroding the softer (limestone?) rock, by getting caught in eddys and literaly boring away the rock
I find the same strange holes in the rivers in the UK and thats what cuases similar holes.
Have you tried photographing rock like this when its wet ? - it helps to bring out far more of the colour and texture of the rock

This happened as the glaciers receded, which is why they are frequently called glacial potholes. My hometown has a bunch you can go climbing around in.
